Batman: Arkham City follows Bruce Wayne's struggle to survive and uncover a dark conspiracy within a massive, walled-off district of Gotham City converted into a super-prison. The Opening: Imprisonment and Protocol 10 Following the Joker's takeover of the asylum, Warden Quincy Sharp took credit for stopping the villain and was elected Mayor of Gotham. Under the influence of the psychiatrist Hugo Strange, Sharp walled off Gotham's slums to create "Arkham City," a prison where inmates run wild as long as they do not escape. Bruce Wayne's Arrest: Bruce Wayne is kidnapped by TYGER security while protesting the prison. Strange reveals he knows Wayne is Batman and threatens to expose his identity if he interferes with Protocol 10, a mysterious plan set to launch that night. The Batman Returns: After escaping initial capture by Penguin’s gang, Bruce has Alfred airdrop his equipment. His first task is rescuing Catwoman from public execution by Two-Face in the courthouse. The Joker’s Gambit: The Infection Batman tracks the Joker to his hideout in the Sionis Steelmill, suspecting he knows about Protocol 10. The Disease: He discovers the Joker is dying from a blood disease caused by his previous overdose of the Titan formula. The Transfusion: Joker captures Batman and performs a blood transfusion, infecting him with the same fatal disease. Joker reveals he has also sent infected blood to Gotham’s hospitals, forcing Batman to find a cure to save himself and the city. The Search for the Cure Batman's search leads him through several high-stakes confrontations: Mr. Freeze and Penguin: Batman discovers Mr. Freeze was working on a cure but was kidnapped by the Penguin. Batman infiltrates Penguin's museum, defeats the undead Solomon Grundy, and frees Freeze. Ra's al Ghul: Freeze explains the cure needs a restorative enzyme found only in the blood of someone exposed to the Lazarus Pit for centuries—Ra's al Ghul. The Demon Trials: Batman follows an assassin to the underground "Wonder City," where he undergoes trials and battles Ra's al Ghul to obtain his blood. Protocol 10 and the Mastermind Batman returns to Freeze, who completes the cure, but Harley Quinn steals it for the Joker. Meanwhile, Hugo Strange initiates Protocol 10: a plan to "cleanse" Gotham by mass-executing every prisoner in Arkham City via missile strikes from Wonder Tower. The Reveal: Batman infiltrates the tower and stops the strikes. It is revealed that Ra's al Ghul was the true mastermind behind Arkham City. Ra's mortally wounds Strange for his failure to defeat Batman. Strange activates a self-destruct (Protocol 11) that destroys the tower. The Final Showdown and Joker’s Death Joker threatens to kill Talia al Ghul (who had offered him immortality to spare Batman) unless Batman meets him at the Monarch Theater. The Clayface Twist: At the theater, Talia stabs a healthy-looking Joker, only for a second, sickly Joker to shoot her. The "healthy" Joker is revealed to be the shapeshifter Clayface, who had been impersonating the villain all night. The End: Batman defeats Clayface and drinks half of the antidote. As he debates whether to save his rival, the real Joker attacks him, causing the vial to smash. Joker finally succumbs to the disease and dies laughing after Batman admits he would have saved him anyway. Batman carries Joker’s body out of the prison and leaves it on a police car before walking away in silence. Epilogue: Harley Quinn's Revenge Two weeks after the main story, a grieving Harley Quinn takes GCPD officers hostage in the now-evacuated prison. Robin (Tim Drake) must rescue Batman after he is captured while investigating her.
